Compressors are great, but, as volume dependent processors, their response simply mirrors what is fed into them. There are times where you need to brace yourself and dive into some manual work.
Use a trim plugin to do so because you need to have the volume automation acting BEFORE the compressor. If you can do it on the audio clip itself, then it's up to what makes your workflow faster.
